When adding a transparent part with printing, i.e. a Star Wars cockpit windshield, the transparency of the part is lost. I've mistaken features for bugs in the past, but I can't imagine this one is intentional.
Without a part reference it is hard to say but I think that you experience the issue with some none converted parts. A converter is attempting to automatically convert these elements but sometimes it fails. It mostly happens with transparent elements.
