I was working on a mech and I duplicated the leg and moved it sideways across the X-axis. However, now the legs won't line up properly on the Z-axis, which I never touched, so now anything that connects the legs lines up with one but is either too far forward or backwards on the other.

Remember that you can snap a whole group to any point.

I guess you maybe used the local X-Axis; try switching your transformation to global and try again, or use the Transform→Location panel to manually enter the correct X-Axis location (usually adding/deleting a [-] before the X-Axis location should be enough if you centered your model).
